I am attempting to attach the Xilinx JTAG cable to my XMC module... but it doesn't fit once module is mounted to the PCIe adapter. Is there a work-around?

Yes. Use the Xilinx JTAG adapter cable shown at http://www.xilinx.com/images/virtex_acc/hw-usb-ii.jpg. It is available from Avnet http://em.avnet.com/part/xlx/c/HW-USB-II-G. Connect the individual wires for the adapter to the pins on the XMC module JTAG connector, with the module attached to the adapter. Then, carefully install the assembly into the PC.

Below are the connections required as listed in our manuals

    1,3,5,7,9,11,13 Ground
    2 1.8v
    4 TMS
    6 TCK
    8 TD0
    10 TD1
    12,14 No Connect

Below are the Xilinx cable descriptions:

    1 ---- No Connect
    3,4,5,7,9,11 Gnd
    2 VREF (1.8v)
    4 TMS
    6 TCK
    8 TD0
    10 TD1
    12 No Connect
    13 PGND
    14 HALT

HALT and PGND don't need to be connected; in fact, PGND is not in the pig-tail connector as a wire. GND may be connected to any of the odd-numbered pins on the JTAG header.
